And Jefferson Farfan broke the deadlock in only the 12th minute after latching onto a pass from Lewis Holtby.
There were no further goals as Mainz, currently eighth in the standings, tried in vain to find an equaliser.
Leverkusen will have the chance to return to the summit when they host Borussia Monchengladbach on Saturday afternoon.
