A stunning Jobi McAnuff strike proved the difference at a blustery Fratton Park as Leyton Orient moved into the play-offs and Portsmouth dropped out following a narrow win.
McAnuff rifled home from 25 yards to earn the points and it could have been more for the Orient against a lacklustre Pompey.
Both sides had chances in the opening 45 minutes, with Marc McNulty testing Alex Cisak from close range, while at the other end, Orient's best opportunity came when Sammy Moore headed just past the post on the stroke of half time.
Orient were quickest out of the blocks after the break, and following player-manager Kevin Nolan's shot against the crossbar, McAnuff's splendid strike nestled into the top corner.
It could have been more for the visitors but Jay Simpson hit over the upright from four yards out and Armand Gnanduillet's late volley was saved well by Ryan Fulton.
In truth, Pompey created little, their best effort coming from substitute Conor Chaplin, who headed over late into the game as the visitors ran out deserved winners on the south coast.
