Jude-Boyd fired an effort into the side netting in the 21st minute, but he was able to celebrate his first home EFL goal after bringing down a long ball from Ibrahim Bakare, flicking it over a defender and curling a shot inside the bottom-left corner.
Hallam Hope shot wide from a good position in the 38th minute and he headed Morecambe's best chance of the second half wide 20 minutes from the end.
Miller made sure of the points with his fifth goal of the season as Cheltenham won by a two-goal margin for the first time under Michael Flynn in League Two.
