The Pirates took the lead on the stroke of half-time through Sean Rigg, but were penned back just 10 minutes into the second period by Poul Hubertz's
equaliser.
Rigg gave the hosts the lead on the stroke of half-time as he squeezed home an effort from 15-yards past Mark Bunn.
However, Hubertz's was then able to take full advantage of Rovers' failure to clear a corner on 55 minutes and slotted home from close-range at the back post.
The point keeps Bristol Rovers nine points clear of the relegation zone, with at least three games in hand on all the sides around them as a result of their miraculous FA Cup run.
Meanwhile, Northampton remain four points off the play-offs and miss out on the chance to put themselves right in the mix for a top six finish despite stretching their unbeaten run to five games.
