Rochdale boss Keith Hill made five changes to his starting line-up, giving Welsh international Mark Jones a home debut, but his side struggled to adapt and Barnet took full advantage in the opening 45 minutes.
They were ahead 10 minutes in when a long punt upfield from Max Porter bounced over Rory McArdle's head into the path of John O'Flynn and the striker raced into the area before slipping a shot wide of Sam Russell.
It was 2-0 10 minutes later, Albert Adomah latching on to a poor back pass from Gary Jones and rounding Russell to score.
Le Fondre pulled one back for Dale in the 55th minute, turning in Tom Kennedy's low cross, and fired a second in the 73rd minute to pull the scores level after linking up well with Gary Jones.
And Le Fondre completed his hat-trick in extra time with an exquisite chip over Harrison's head from an acute angle.
