Rory McArdle's first goal for Scunthorpe set them on their way to a comfortable win that consolidated their League One play-off spot and confirmed MK Dons' relegation.
McArdle opened the scoring after 20 minutes before Ivan Toney added a second as Nick Daws' side kept the gap between themselves and seventh-placed Plymouth at two points.
But the result means the hosts will now definitely finish second bottom in the League One table after their sixth straight defeat.
After a flat opening, the visitors took the lead through captain McArdle's glancing header when he met Hakeeb Adelakun's corner, which left Dons goalkeeper Wieger Sietsma with no chance.
Daws' promotion hopefuls then doubled their advantage 15 minutes later as Josh Morris' cross found Toney, who beat his marker to head emphatically past Sietsma for his seventh Scunthorpe goal this season.
The hosts barely threatened Iron stopper Matt Gilks all afternoon, although the introduction of Kieran Agard and Robbie Muirhead in the second period did breathe a little life into the Dons.
But nothing could prevent them returning to the fourth tier for the first time since 2008.
