The recalled defender converted a stoppage-time corner after Darlington appeared to have salvaged a point from Rob Purdie's 78th-minute penalty.
With Darlington reflecting on a Purdie shot that had flashed past a post just 30 seconds earlier, the Gills broke straight from Simon Royce's goal kick.
Simeon Jackson burst through the heart of the Darlington defence before firing low past Simon Brown for his first goal of the season.
Ten minutes later full-back Neil Austin moved forward to send in a 25-yard chip which Gills keeper Royce did well to save at full stretch.
With 15 minutes remaining, Darlington introduced teenage striker Curtis Main and with his first touch he brought a smart save out of Royce.
