Holger Badstuber's second-half free-kick lifted Bayern up to third after Mario Gomez's effort had been cancelled out by Roel Brouwers.
Under-fire Bayern coach Louis van Gaal saw his team take a 19th minute lead when Thomas Muller set up Germany international striker Gomez to score.
But Gladbach, who went into the game on the back of a five-match unbeaten run, equalised on 28 minutes when Michael Bradley teed up Brouwers.
Bayern pressed for a winner and were rewarded with 15 minutes to go when Badstuber fired home a free-kick to lift morale ahead of a key UEFA Champions League game against Juventus next week.
