The Blues will be moving to Cardiff City Stadium next season but they were unable to give their fans a winning send-off as the Scots ran amok after the turnaround, Nick de Luca scoring twice.
Cardiff led 15-3 at the break and the departing brothers Jamie and Nicky Robinson combined to set up the opening score in the fourth minute, centre Jamie picking up a loose pass on the Scots' 22 to send Nicky in under the posts.
Ben Blair converted and although Chris Paterson replied with a 15th-minute penalty, Cardiff scored again with a beautifully constructed try on the half-hour.
Winger Chris Czekaj, back in the Wales squad two years after an horrific injury in Australia, ran a superb angle to take Nicky Robinson's short pass, brush off a weak tackle and cross the line.
But it was all change after half-time as the visitors were awarded a penalty try when Jamie Robinson instinctively stuck out a hand when retreating from an offside position.
And with the player sin-binned, centre Ben Cairns sped in for a second try to put the Scots ahead for the first time, before de Luca crossed with Robinson still off the park for a third try in nine minutes.
But his return to the action made little difference as fly-half Phil Godman touched down on the hour, before de Luca grabbed the fifth with an interception.
Paterson added four conversions to his first-half penalty as Edinburgh celebrated their fourth victory in five trips to the famous ground.
