A strong first-half saw Anthony Pilkington, Harrison Biggins and Paddy Lane give Fleetwood a three-goal lead at Fratton Park.
Ronan Curtis then scored a penalty on the stroke of half-time to give Pompey hope, while Marcus Harness got another back after the break, and then Aiden O'Brien struck deep into stoppage-time to nick a point for Danny Cowley's men.
It brought to an end Portsmouth's three-match winning run, while it also saw them drop to 10 points behind the play-off spots, albeit with games in hand on the sides they are chasing.
Fleetwood are 19th, two points clear of the drop zone - although they also have games in hand.
